Suggest to tidy up the home. Having root-owned folder/files under home is always a source of potential issues esp. when it comes to authentication and permission conflicting situations.

OK, try installing mate-polkit and then add /usr/lib/x86_64-linux-gnu/polkit-mate/polkit-mate-authentication-agent-1 to XFCE's startup programs:
Applications Menu → Settings → Settings Manager → Session and Startup → Application Autostart
Does /usr/bin/synaptic-pkexec then work if you log out & back in again?
You could also try policykit-1-gnome, that provides /etc/xdg/autostart/polkit-gnome-authentication-agent-1.desktop which could be copied to ~/.config/autostart/ (or perhaps it would be started automatically by XFCE, I'm not sure).
