Flatpaks by design run in a sandboxed environment and with few exceptions may not access shared system libraries, so I'm not surprised you couldn't get an IntelliJ flatpak to see openjdk. So I got it to work but only by downloading Intellij from https://www.jetbrains.com/idea/ and installing it. It can now see and install my JDK automatically without the need for me to browse to /usr/lib/jvm.
