It must have been a "one off" because with the latest update everything worked as it should. May be post the apt-history list of that occasion (where you updated with Synaptic) and mx-updater didn't want to refresh - in case you could identify those packages installed by synaptic. Also, h...

Have you closed Synaptic, b/c as long as synaptic is running it will hold a lock which mx-updater checks and wont' update the state.

I installed with subvolumes of @/ and @home on a 100 GB partition, so I don't think space for the snapshot is the issue. That's probably the reason for the issue. You have only /@ and /@home subvolumes. And later selected a swapfile at /swap/swap. By this the swap-file was created within the subvol...
