I did install through the repository.
The executable is /usr/bin/fdupes. Try executing it by typing in the full path. Maybe /usr/bin isn't in your PATH??

I would download the package collection from LibreOffice.org, extract the archive open the folder in terminal and sudo dpkg -i *.deb That would have been my suggestion also. I'm pretty sure upgrading firmware-linux-nonfree won't "break" your system. It looks like the new firmware-misc-nonfree package that gets pulled in replaces the firmware-adi & firmware-ralink packages (and some others) . All right, then. The dist-upgrade in aptitude shows that the firmware-misc-nonfree package breaks the firmware-adi & firmware-ralink packages, that might be the reason apt-get shows the firmware-linux-nonfree upgrade as 'kept back'. firmware-misc-nonfree is a new package that the latest firmware-linux-nonfree pulls...

is your apt-notifier set to "apt-get upgrade" in the preferences? Is so, that's the difference. apt-get upgrade is a little more conservative than apt-get dist-upgrade, but dist-upgrade is the synaptic default.
