I too had the two "MX Tools" issue and followed Penguin's suggestion: "opened Menulibre making MX Tools directory icon hidden and I clicked Apply Button. Close Menulibre. Reopen and make MX Tools directory icon visible again. Click Apply Button. Start whisker menu . Done. Only one MX ...

It came on the laptop, but I shrunk the partition, added partitions for /MX /home & swap and now run MX almost exclusively since taking it out of the box it came in. Keep Win10 up to date for family technical support info.
